Detection and genome sequencing of Potato virus Y (PVY) infecting tomato in Antioquia, Colombia

【 摘 要 】

PVY is one of the most limiting viruses in solanaceous plants. These crops are frequently planted together facilitating their cross-inoculation with this virus. Recent studies in Antioquia, Colombia, detected high levels of incidence and genetic variability of PVY infecting potato and tamarillo. In this study, Next-Generation Sequencing (NGS) transcriptome analysis of tomato leaves was used to confirm the presence of PVY in tomato crops in that region; virus incidence was evaluated in three plots using TAS-ELISA and further confirmed by real-time RT-PCR (RT-qPCR). TAS-ELISA of 45 leaf samples detected PVY in 13.3 % of them; RT-qPCR confirmed  the  serological  results  with  threshold  cycle  values in the 14.31 and 33.8 range and a Tm of 77.5 ± 1.5 °C.  Bioinformatic analysis confirmed  the  presence  of two PVY variants (proportion 3:2),  sharing 97.5 % of sequence identity. Both genomes are 9726 nt in size and code for 3061 amino acids polyprotein flanked by 5´and 3´ untranslated regions (UTR) of 218 and 325 nt. Phylogenetic analysis of both the sequences coding for the coat protein and the complete polyprotein suggest phylogenetic affinity with PVYNTN. To our knowledge, this is the first American report of a complete PVY genome naturally infecting tomato.
