Concordance of HOMIM and HOMI N GS technologies in the microbiome analysis of clinical samples

【 摘 要 】

Background:Over700bacterialspeciesresideinhumanoralcavity,manyofwhichareassociatedwithlocalordistantsiteinfections.Extensivecharacterizationoftheoralmicrobiomedependsonthetechnologiesusedtodeterminethepresenceandproportionsofspecificbacterialspeciesinvariousoralsites.Objective:TheobjectiveofthisstudywastocomparethemicrobialcompositionofdentalplaqueatbaselineusingHumanOralMicrobeIdentificationMicroarray(HOMIM)andHumanOralMicrobeIdentificationusingNextGenerationSequencing(HOMINGS)technologies,whicharebasedon16SrRNA.Methods:Dentalplaquesampleswerecollectedfrom96patientsatbaselinepriortoadentalprocedureinvolvingmanipulationofgingivaltissues.Thesamplesweresurveyedfor293and597oralbacterialspeciesviaHOMIMandHOMINGS,respectively,basedon16SrRNAgenesequences.Wedeterminedtheconcordancebetweenthetwotechnologiesforcommonspecies.GenuslevelanalysiswasperformedusingHOMINGS-specificgenusidentificationcapabilities.Results:HOMINGSdetectedtwicethenumberofspeciesinthesamedentalplaquesamplescomparedtoHOMIM.ForthespeciesdetectedbybothHOMIMandHOMINGS,therewasnodifferenceinrelativeproportionsofoverallbacterialcompositionatthespecies,genusorphylumlevels.Additionally,therewasnodifferenceinrelativeproportionfortotalspeciesperpatientbetweenthetwotechnologies.Conclusion:HOMINGSsignificantlyexpandedoralbacterialspeciesidentificationcomparedtoHOMIM.Thegenusandspeciesprobes,combinedinHOMINGS,providedamorecomprehensiverepresentationoforalbacterialcommunity,criticalforfuturecharacterizationoforalmicrobesindistantsiteinfections.Keywords:HOMINGS;HOMIM;MiSeq;ProbeSeq;dentalplaque;oralmicrobiome(Published:8April2016)Citation:JournalofOralMicrobiology2016,8:30379-http://dx.doi.org/10.3402/jom.v8.30379
