Theinvestigationandmodelingofgeneregulatorynetworksrequirescomputationaltoolsspecifictothetask.Wepresentseverallocallydevelopedsoftwaretoolsthathavebeenusedinsupportofourongoingresearchintotheembryogenesisoftheseaurchin.Thesetoolsareespeciallywellsuitedtoiterativerefinementofmodelsthroughexperimentalandcomputationalinvestigation.Theyinclude:BioArray,amacroarrayspotprocessingprogram;SUGAR,asystemtodisplayandcorrelatelarge-BACsequenceanalyses;SeqCompandFamilyRelations,programsforcomparativesequenceanalysis;andNetBuilder,anenvironmentforcreatingandanalyzingmodelsofgenenetworks.WealsopresentanoverviewoftheprocessusedtobuildourmodeloftheStrongylocentrotuspurpuratusendomesodermgenenetwork.Severalofthetoolsdiscussedinthispaperarestillinactivedevelopmentandsomeareavailableasopensource.
